I'm finding the rules around Mercurial magic a wee bit unclear. Should a level 1 Wizard roll on the mercurial table for each spell they are allocated randomly or should it only be rolled on for spells they learn later?

Every spell they learn.

In my games, the allocation is potential spells; they still have to be learned.

Yeah, it should be rolled for every spell "in the world" -- Mercurial Magic is meant to represent that the version of Magic Missile that I know is slightly different than the version you know. It also covers cases of "I haven't quite worked this spell out exactly" and so there's a 'side effect' when I cast it. Magic is really complex to learn, so MM represents the difficulty of getting it exactly right.
